I noticed that in the config the mystical agriculture jsons are in a folder called agricraft. Agricraft contains definitions for Mystical Agriculture plants per default, but apparently not for the inferium seeds. You can create those yourself and add them. Inferium Essence can be obtained by breaking Inferium Ore with a Pickaxe. This can be a bit tricky, as the Inferium Ore is very fragile. You will need to be careful when mining it so that you don't break the ore. Once you have obtained the Inferium Essence, you can use it to create Inferium Seeds. That said, it seems odd that that's the thing you can't plant in a cloche. It a right pain to farm that all up normally, I have to be honest. Put inferium seeds on dirt and prepare for an overload of inferium essence. Unless you plan on making and tier 4 or 5 seeds. An overload of inferium sounds lovely right now.
With the harvester machine thing you don't so I would recommend getting the seeds like that and not wasting time with the autocrafting system.
